i never thought Navarro was a lame villain. i think people were just upset that they spent the whole game being antagonized by Roman and disliking him (and who had earned his villain cred by point blank shooting Sully in the chest, goddamnit!) and then at the end it's like "BAM now you got a different guy to face off against, what now!?" Navarro seems like a more dangerous, more competant version of Flynn to me. Flynn WISHES he could be badass like Navarro and pull a Starscream like he did.
Lazarevic gets a lot more face-to-face time with Drake in this game too, which I think is super important in making him a better villain. he can much more directly antagonize Drake on a personal level, making the encounters way more emotionally intense and putting more at stake. Roman and Navarro had minimal personal encounters with Drake so some of the urgency was lost i feel.
